Is it just a traditional part of old Indian medicine, are they points of energy on the metaphysical body? Are there physical explanation for the supposed location of these points? (like glands produce hormones in those specific areas more than others).

I don’t know too much about chakras but I do know that the third eye meditation works. Upon opening the third eye you gain a greater sense of awareness/sight. Third eye opening effects the pineal gland, a part of the brain that is rarely used. Anyone who said it’s b/s are full of crap, I bet they haven’t even worked on their chakras.
After the meditation a sort massaging motion occurs within the middle of your forehead, you can actually feel something going on within you forehead. At times it can cause minor headaches as well. Usually this occurs with beginners.

There’s no scientific proof that chakras exist, so if they actually do coordinate with glands (and I don’t know if they do) it’s hardly anything more than coincidence.
They aren’t any glands, by the way, near the spot called the "third eye."

Third eye could be the pineal gland, in some species of reptiles it is on the outside and can sense light. In people it is inside your head and can’t see a darn thing -especially not ghosts or auras or magic unicorns.

yeh they do coordinate with glands, and there are similarities between certain chakras importance to how you think and feel and, modern psychology, eg the base chakra relates alot to what froid says about the anal stage in psycho-sexual development.
